There were no major fixes, just some minor changes in style.css and orher template files to correct layout for few pixels. I tend to be perfectionist and those pixels bothered me for some time – now space between containers is fixed.
Other major changes were made to Google Analytics Settings. I removed it alltogether from theme administation and imposed proven plugin that really rocks and it is quite simple to manage too. Plugin is called Google Analytics for WordPress…I think it is better to leave analytics development to others and concentrate on better things that make my theme better than others – desing and usability. Plugin is included in ‘plugins_important’ file which you can find in theme directory.

Is it safe to upload this over the old file? Will I have to change my settings all over again?

I suggest you simply overwrite old files if you haven’t changed anything in code, it should work the same.
…Otherwise change style.css, functions.php, footer.php and upload new plugin called ‘google-analytics-for-wordpress’ which you can find in ‘plugins_important’ directoy that is within theme files.
